Protein simulations combining an all-atom force field with a Go term

Using a variant of parallel tempering, we study the changes in sampling within a simulation when the all-atom model is coupled to a Go-like potential. We find that the native structure is not the lowest-energy configuration in the all-atom force field. Adding a Go-term deforms the energy landscape in a way that the native configuration becomes the global minimum.

Everywhere in this article, we are working only over Spec C, and we are always computing at the prime p = 2.

Compactifying Spec Z

In this paper, we introduce a new algebraic type of `convexoid rings', and we give the definition of (weak) convexoid schemes, which share similar properties with ordinary schemes. As a result, we give a purely-algebraic construction of the compactification of Spec Z (in Arakelov's sense) which is realized as the Zariski-Riemann space in the category of weak convexoid schemes.

Modeling Stop-and-Go Waves in Pedestrian Dynamics

Several spatially continuous pedestrian dynamics models have been validated against empirical data. We try to reproduce the experimental fundamental diagram (velocity versus density) with simulations. In addition to this quantitative criterion, we tried to reproduce stop-and-go waves as a qualitative criterion. Stop-and-go waves are a characteristic phenomenon for the single file movement. Only one of three investigated models satisfies both criteria.
